does atom-tools support the Atom API?

Short answer: No.

Long answer: The Atom API was never an official standard, and will hopefully be forgotten soon after the AtomPublishingProtocol? gets an RFC number. I'm not interested in it or in encouraging its use.

If you're a more pragmatic person than I, atom-tools should be fairly easy to extend to support your server's particular setup. You may also find that your server is liberal enough for atom-tools to work for some basic things (eg. VoxApi)
